I am playing a game that autopass is being used, but it isnt working, does anybody know why this could be?

Oceans Apart: it does.  the only move that should have used autopass was your 11th move although you might not have noticed it since your opponent passed both his/her 11th and 12th moves.  The reason that autopass is not used is because theoretically you can still double even if you cannot move.  There was absolutely no reason for your opponent to do it in that game, but in some games, it can happen.
